There is a bug in all versions of DPlot associated with the Crop command on the Edit menu. That command maps mouse coordinates to data space to define a clipping window, but uses the primary Y axis for all curves regardless of whether a second Y axis is in use. The end result is that curves tied to a 2nd Y axis might be deleted entirely or clipped inappropriately. This will be fixed in the next release. In the meantime there are a couple of workarounds:
1) Edit>Clip Y is essentially the same as Crop but only throws out points outside Y extents you specify (not X).
2) Options>Amplitude Limits allows you to specify min and max values of Y; points outside those limits will be ignored.
The key difference between the two commands is that Clip Y throws out points, and line segments will be drawn from the last kept point to the next kept point. Amplitude Limits does not throw out any data, and line segments are not drawn from a point before a limit to a point after the limit. This is useful for many different things but particularly for trig functions or other curves that have a discontinuity where it is not appropriate to draw a near vertical line between two points at the discontinuity. The example in the Help file might explain this better.
